MOL Support in PyMOL
The MOL specification is available from MDL Information Systems as part of the CTFile Formats PDF document.
PyMOL supports a subset of the V2000 MOL file format for 2D and 3D. Coordinates, bonds, and formal charges are read and written. Stereocenters may not be supported.
PyMOL's MOL support is primarily used inside of SD Files.
